使用建议：粘末端的连接反应：插入片段和载体的摩尔浓度比特别重要，此比例在2-6之间为好，低于2:1就会导致较低的连接效率，高于6:1则会导致多个插入。摩尔比请按载体与插入片段DNA浓度及分子大小来计算。
平滑末端的连接反应：平滑末端的连接反应与突出末端相比反应较慢(其Km值约为突出末端的100倍)。进行平滑末端的连接反应时，可提高DNA浓度，将使用酶量增加到突出末端量的2～5倍左右。 向粘粒或噬菌体进行连接反应：可使载体和插入DNA的摩尔比调整为1:1，同时增大DNA浓度以便取得良好效果。(0.05～0.1μg／μl以上)
反应温度： 该酶的最适温度为37℃，由于热稳定性较差，因此 长时间反应时通常需在16℃下进行。若反应1-2小时左右的话也可在室 温下进行反应。
抑制剂：T4 DNA连接酶要求Mg2+，因此螯合Mg2+的EDTA的存在会阻碍反应。将溶解于含有高浓度EDTA缓冲液中的DNA准备作为样品使用 ，先用灭菌蒸馏水或TE缓冲液进行置换。
